Root Mean Square Deviation is a number that tells us how much two shapes have moved or changed.
The Rubber Band Test
Imagine you have two identical clay models of a car. You place one on a table. You pick up the second car and move it slightly to the right. To see how far it moved, you measure the distance every tiny piece of the second car traveled from its original spot.
RMSD does exactly this for molecules. It looks at every atom in two protein structures. It calculates the distance each atom moved. Then, it averages those distances to give you one single number. A small number means the structures are nearly identical. A large number means they are quite different.
Think of it like comparing two photos. If you take a photo, then move the camera an inch to the left, the new photo looks almost the same. RMSD measures that "inch."

This helps scientists check if a computer model of a protein matches the real thing found in nature. If the number is low, the model is accurate. If it is high, the model needs fixing. It is the ruler for molecular shapes.
